Here are the 3 files for APKTOOL. Unzip them to a folder, toss in your apk. and framework-res.apk and go to town. When you get more comfortable you can setup paths.
Shift and right click inside your folder with the two above files.
Select Open command window here.
apktool if framework-res.apk
apktool d nameofapk.apk
when you are done editing
apktool b nameoffolder do not add .apk just the name of the folder created by the decompile
your output file will be inside that decompile folder under dist.

When do you need to decompile framework when editing systemui.apk? I have been decompiling and compiling systemui.apk doing anything with framework and i havent had any issues in a while. Are there certain things for systemui that require the framework ?

Apktool likes to load it. It doesn't decompile it. HTC devices require it.

Does the galaxy nexus require it? I have never had any issues but I would like to know for sure

If you use apk multi tool you don't have to worry about "installing" frameworks, fyi.

I plan on updating the op when I get home. Also plan on getting a write up done for notepad++ and GIMP. last I plan on updating the apk multi-too section to give detailed installation instructions of java and cygwin
